State Islamic University (UIN) Malang was established based on Presidential Decree No. 50 dated June 21, 2004. Starting from the idea of leaders of East Java to establish Islamic institutions of higher education under the Ministry of Religious Affairs, Establishment Committee was formed IAIN Surabaya Branch through the Ministry of Religious Affairs Decree No. 17 of 1961 that served to establish the Faculty of Sharia, which is located in Surabaya and the Faculty of MT, which is located in Malang. Both are branches of the faculty of IAIN Sunan Kalijaga Yogyakarta and simultaneously inaugurated by the Minister of Religious Affairs on October 28, 1961. On October 1, 1964 established the Faculty of Usul al-Din was also incorporated in the FC through the Ministry of Religious Affairs Decree No. 66/1964.

During its development, the three faculties were merged branch and structurally under the auspices of State Islamic Institute (IAIN) Sunan Ampel established under Decree No. Minister of Religion. 20 years in 1965. Since then, the Faculty Tarbiyah Malang is the faculty of IAIN Sunan Ampel branch. Through the Presidential Decree No. 11 In 1997, in mid-1997 the Faculty of IAIN Sunan Ampel Malang MT switched status to become a State Islamic University (STAIN) in Malang in conjunction with changes in the institutional status of all faculties within IAIN branches throughout Indonesia which amounts to 33 pieces. Thus, since then also STAIN Malang is a Muslim autonomous institution of higher education that separated from IAIN Sunan Ampel.
In the strategic plan of development as stated in the Strategic Development Plan STAIN Malang Ten Years Ahead (1998/1999-2008/2009), the second half of the time period of its development STAIN Malang launched into the university changed its institutional status. Through the efforts of earnest and responsible proposal to the university approved the President through Presidential Decree No. 50, dated June 21, 2004 and promulgated by the Coordinating Minister for People's Welfare Prof ad interim. H.A. Malik Fadjar, M. Sc with the Minister of Religious Affairs, Prof.. Dr. H. Said Agil Husin Munawwar, M.A. on behalf of the President in October 8th, 2004 under the name of the State Islamic University (UIN) Malang with its main task is to conduct higher education courses, the Islamic religious sciences and general sciences. Thus, June 21, 2004 is the anniversary of this University.
Had called the Indonesian Islamic University, Sudan (UIIS) as the implementation of the cooperation between the Indonesian government and the Sudan and was inaugurated by Vice President H. Hamzah Haz on July 21, 2002 which was also attended by Vice-President of the Republic of Sudan and Sudanese government officials, specifically the academic, the University is to develop not only knowledge derived from scientific methods through logical reasoning, such as observation and experimentation, but also sourced from al-Quran and Hadith, hereinafter called the paradigm of integration. Therefore, the position of the Qur'an, Hadith became very central in the framework of the scientific integration.
Institutionally, until this university has 6 (six) and the Graduate School faculty, namely: (1) Faculty of MT, the Department of Islamic Religious Education (PAI), Department of Education Social Sciences (IPS), and the Islamic Elementary School Teacher Education Programs ( PGMI), (2) Faculty of Sharia, the Department of Al-ahwal al-Syakhshiyah, Business Law and Sharia (3) Faculty of Humanities and Culture, Department of Arabic Language and Literature, Department of English Language and Literature, and Arabic Education Programs (4) Faculty Economics, Department of Management, (5) Faculty of Psychology, and (6) Faculty of Science and Technology, Department of Mathematics, Biology, Physics, Chemistry, Computer Science, Engineering and Architecture, Graduate Program and develop a 4 (four) courses masters, namely: (1) Islamic Education Management Masters Program, (2) Education Masters Program for Arabic Language, (3) Masters Program in Islamic Studies, and (4) Teacher Education Masters Program in Islamic Elementary School (PGMI). While for the doctoral program, Graduate develop 2 (two) programs, namely (1) Islamic Education Management Doctoral Program and (2) Arabic Education Doctoral Program.
Another special feature of this university as the implications of the model of scientific development is mandatory for members of the academic master Arabic and English. Through the Arabic language, they are expected to be able to review the original sources of Islam through the Koran and the Hadith and through English they are expected to study the sciences in general and modern, as well as a global communication tool. Because of that, the University is called bilingual university. To achieve this, developed Ma'had or boarding school campus in which all freshmen must live in Ma'had. Therefore, education at this university is a synthesis between tradition and Ma'had university or seminary.
Through such an education model, is expected to be born graduate of the predicate of professional and scholarly intellect or intellect professional clergy. The main feature of this figure is not just graduates mastered their respective disciplines according to their choices, but also master the Qur'an and Hadith as the main source of Islamic teachings.

Located at Jalan Gajayana 50, Dinoyo Malang with a land area of 14 hectares, these Universities memordernisasi yourself physically since September 2005 with rectorate building, faculty, administrative offices, lecture, library, laboratories, student affairs, training, sports, bussiness center, polyclinic and of course the mosques and Ma'had that has already existed, with funding from the Islamic Development Bank (IDB) through its IDB Approval No. 41/IND/1287 dated August 17, 2004.
